That heater pulls a lot of juice, and if things are not well grounded all kinds of weird stuff can happen.

Also, you might check to be sure you have a ground from the motor to the frame. If you don't, remember, the engine is rubber mounted and the alternator may not be grounded. I fought with a problem similar to this on my 62 f250 years ago. Not saying your problem is exactly the same, but The ground wire from engine to frame solved my troubles.
ok everyone else says that the resistor being bad will cause the blower to only work when its on high. And i might as well replace this sice i do not have acsess to a heated garage all the time and here in northern WI its COLD. also yes the grounds are tight and free from corrosion. all cable and wires are in good condition so it has to be something with the charging system. No the voltage regulator is not a separate unit on this vehicle.
So i guess i still need a answer to my previous post on voltage readings.

The voltage readings you gave are at idle , I assume? If so, that's probably about right.

Didnt change anything when i held it at 3000 for a little bit

can't help you with the other problems you listed,but the engine starting without the clutch pushed in is normal. my 92 does the same thing,and there is no switch to bypass,I checked when I 1st got the jeep,didn't even think about just trying to start it with the clutch out. duh.
