I would like to put some new headers on my '05 4.6L but i dont know what would be best to put on there. Someone recommended me the pacesetter long tubes but I Wanted to get some more intel before making my decision. I've got a flowmaster cat-back exhaust system on my truck as well. Would I have to modify or replace the exhaust manifold as well?

Yes you can!
I have long tube headers off of a Lightning on my 4X4,so any headers you find that will fit a 2 wd 5.4 Lightning will fit on your 5.4 4X4.
You can find them at, JLP/LFP/RPM outlet/ Dyna-tech/Kooks/OBX on ebay. Just look around.
I have a set of Kooks on my truck but I think the best price is the ebay OBX!

My engine builder put them on. I here it's a big job but you can do it.Just give yourself a full weekend to do it.
On a stock motor you should pic up about 30 RWHP. So yes,,,I noticed a big difference!

My truck is an 03. I'm not positive on the fit for the 05 but it should be the same!

the head for the 04+ are 3v, the 98-04 are 2v...so no, the headers for a 2v won't fit. if they do, it'll be some weird coincidence.
the 5.4 3v headers are a big PITA...the gain is almost not worth the install. I've heard of people installing them with the motor in the truck, but I can't see how they did it. clearances are extremely tight and honestly, pulling the motor would be the easiest route to me.
Never heard of anyone running the stock cats with long-tube headers. It's probably gonna take some work to get them to fit in there. But with the Pacesetters you have to weld to them anyway. They don't come with a flange like other headers do.
If I were you I would get a set of high flow cats and use them instead of the stock ones. They take up less room and sound better. Plus you'll get more power out of it!
