I need help.

I am at a loss with this truck. It had sat for about a year with a motor that had started acting like it was out of time one morning and eventually stopped running all together. So recently I swapped in a motor that was running when it was pulled. The engine will crank and act like it wants to start but wont fire. It has spark, timing was never changed from when it was running, I have checked and double checked all connections. Please keep in mind this truck was originally an automatic however we swapped in a manual and left the neutral safety switch in place. I have checked the codes on the truck and the only ones the computer throws are related to the transmission. Does anyone have any ideas? Also under the dash coming through the firewall is three wires (red,red/green stripe,blue)that has a round connector..what does it go to? Could this be the problem?

I should add that this is a 1991 F250 with a 460.

you did plug all the vacuum ports left open after the tranny swap right? probably need to get a good wiring diagram for the plug you cant identify i couldnt find one on mine its a 97 but an original 5spd though
