odd clutch problem

Hey I just had my clutch replaced about three weeks ago due to a release bearing squeel in my 01 f250 SD 4x4 5.4l with the zf transmission. I took it to a transmission shop instead of a generic shop figureing I had a better chance of quality work if all they do is trannies. but now it has been three weeks and it has been back 5 times. now here is the problem I have what I can only describe as a metal chirp/scuff sound that wasn't there before the clutch was installed. I climbed under the truck when it was doing it and it is coming from the transmission where it ties into the motor. which made me think pilot bearing. they say that they have dropped the transmission again and looked at everything but everything looks fine. when I had them do the work they replaced the pilot bearing, release bearing, disc, and pressure plate. I told them to machine the fly wheel but they said it didn't need it so they didn't do it. unfortunately I am a forman on a roofing crew and couldn't be there while they were working on the truck. the noise has calmed some though. it now seems to only do it in the morning while it is warming up and after I pull a heavy load regardless of the clutch being engaged or not. like a roof tearoff to the dump that happens to be on top of a mountain. no noise until the top of the mountain and the strain is gone. makes it for about 5 miles after the trailer is empty. I was wondering if anyone has had this problem before that has been resolved so I can make a decision what to do. I am giving up on the tranny shop but don't want to spend $81 an hour to have a dealer look at it to find out if they did something wrong or not
