help, so close

I finally got my 5.0 from a '95 f150 in my '69 running. However it is running ruff. I timed it according to the chilton for the '95 motor at 10 deg. off tdc. Also I used the alt. from the '95 and it doesn't seem to charge my battery. I used the stock wiring from the '95 to connect the alt. to the pos. side of starter solenoid. Did I miss something? Also should I time it differently or maybe is it my Holley Pro Injection that needs adjustment? Oh yah the motor has 5,000 mi. on it.

It runs ruff at idle. Its not too harsh but it is not as smooth as it should be.

Well, what is the history on the engine? What kind of plug wires, plugs, cap and rotor are on it? How old are they? Are you absolutely, checked it 3 times sure that you have the fireing order right? Being off one plug will cause a rough idle. How about the routing of your wires?

cap, rotor, plugs, wires are all new the motor has 5,000 mi. on it. Checked location of wires everything seems right. I do have a Holly Pro Injection could this be my problem. I tried playing with it but it just got worse. it does back fire when rpms rise at about 1500. Checked timing and it is where it says it should be
