Check your connections on the alternator to make sure none of them are melted a little bit, or the connectors are spread open inside the plugs. Also make sure the bracket that holds it to the engine block is tight with no corrosion. As an experiment, you might want to get a scrap piece of wire and run it from the engine block to the alternator case and see if the problem goes away.

Why do this? Is this grounding the alternator case? If so what would it do/prove?

Well, on the old charging systems, the pulsating lights is commonly caused by an improper ground to the regulator.

It looks like the alternator is charging, but the regulator doesn't have very good control, so I am assuming it may be the same problem, but his regulator is built into his later type alternator, so I was thinking along the same lines of making sure the ground was ok to the alternator.
