You probably have moisture in one of your COPs. (coil on plug)

I've got the same rough idle at first startup but it goes away after 30-45 seconds. New plugs air filter gas filter.. don't know what to do next... Once its hot it runs fine

You might also have some moisture down in the spark plug tubes(?).

Also check all the electrical connections. Water is a nasty thing on the modular engines.

Checked all plugs and pulled, dried with air compresser, clean out throttle with cleaner, cleaned MAF, new PCV and still rough idle.

Sounds like you have at least one bad COP. The Autozone code reader probably couldn't read precodes.
You need to buy a COP, use it to replace the existing COPs one at a time until the miss goes away.
Also, in case no one has told you, washing your engine is not a good thing to do to a Ford modular engine.
