How harmful to the engine is it to have excess oil? I dont think I will be able to drain the oil until this weekend, I will be just driving back and forth from work but I dont want to be damaging anything.

shouldn't hurt anything for that short a time just makes it difficult for the HPOP to maintain pressure due to the (very very) small air bubbles.

So I have had the oil changed and have driven 500+ miles.......should I be concerned? I have not towed or hauled any stuff, or really spent much time at highway speeds. I hope in that much time I have not damaged the eng....I guess I will drain the oil ASAP. I dont want to be replacing the oil pump.

The LPOP system will just push the bubbles through the engine and they will diffuse but when the bubbles enter the HPOP system it can cause fluctuations it pressure and over a long time have the same effect as air in the fuel. but just the short while you are talking about wont hurt anything.

go to quickie lube type place pull over their rack and ask the pit guy to take off your oil filter and drain about 1/2 quart out and replace (unless you have a drill motor siphon that can go down the tube)
have you run any additives thru the fuel? I think it may be the high oil level but if you have never run fuel additive it might be time to get some Stanadyne, Diesel Kleen, etc....et al. nasty things can grow in diesel fuel.

Yeah I run DK every fillup. I am gonna drain the oil first and see if that helps. After all......this rough idleing started after my oil change, not right away but maybe 100 miles after I had it changed I started noticing it.
