Removal of the fuse is to keep the fuel pump from over-heating if the fuel level is low and also to prevent low voltage when installing the program if your battery is marginal. So long as the program is installed without failing in the middle of installation it'll be fine.
Page 12 section 11 in the owners manual for your 03, Humm it says ford requires the fuel pump fuse to be removed, and if not removed it could cause severe damage, straight outa the superchip manual, So it could cause damage if like the above post states low voltage, sounds like more of a cya from the superchip than anything, ...I always pull my fuse, ive got it marked with a highliter...glad to here it should,nt mess anything up just in case i forget...errr

Im going to reprogram for tire size before I move the truck outa the shop and I might need to tune for towing with the stock 3.55 and the 315, WOW she,s going to loook sweet..The DC1 polished rims really set it off..post up on the gooseing, youve got the motor , tuner and the gears it should move on out....!!
