Contaminated Diesel Fuel Problem
Got some contaminated fuel 3-weeks ago. Got about 2 miles down the road after a fuel-up and started bogging and sputtering with lots of smoke...brought it to a friend mechanic. He performed diagnostics and it says "water in fuel situation".
So, he pumped my tank with an extra fuel pump and flushed it with clean diesel, Plus a new Fuel Filter.
It ran great for about 4-days, then started running really rough at idle....but good on top-end. Kept draining the fuel bowl and it would run a little better. changed to a second fuel filter (it had rust particles around it) and it ran good for a few miles down the road....BUT strated idling rough AGAIN.
Seems like every time it really starts running rough, i can drain the fuel bowl and it will run OK for 1/8 Tank, then strats again.
The Fuel looks clean in the fuel bowl.......Any Suggestions to get it to run better.

Bad Fuel
Fuel pump going south is a possibility. If your finding rust in your fuel filter then, that same rust went through the pump which can't be all that good for it. Be thankful the rust didn't make it to the injectors - that'd be really bad.
Could be partially clogged lines too - starting point would be to check the fuel pressure @ the filter.
My money's on it being the pump.

My suggestion would be to drop the tank and clean it out (might as well do the hutch mod & harpoon mod while you have the tank down 
). Then before you replace the tank, disconnnect the fuel line at the fuel bowl and at the output of the fuel pump and blow the line out. Also blow out the return fuel line. Then put the tank back in.
