The pinion is offset on many rearends and is not a problem for the driveshaft connection. It is important to "phase" the driveshaft connection at the rearend to be in a parallel plane to the transmission output shaft. Do a search on "pinion angle" or "driveshaft". There should be several threads giving you the needed info on how to set everything up. It has been discussed several times and good info is in the previous threads. I don't recall if there is a tech article on the subject but there might be so look in the tech article section at the top of this forum also.

What LEckart is saying by "phasing" the driveshaft is that the front and rear u joints operate at the same angle because the transmission output and the rear end pinion are parallel to each other. The up and down angle of each must be the same and is part of properly installing the rear end. When the rear end is offcenter, the tranny output and rear end pinion are still parallel if you look down from the top, so they're in phase automaticaly in that respect. The rear end being off center is not uncommon and isn't a concern, look at the next CJ5 you see, the center section is way off center. Like LEchart said, search the threads for setting the up and down pinion angle, but don't worry about the off center rear.

John Niolon's site has an excellent writeup on driveline phasing:
