I have seen bed covers made to go from the toolbox back. They may have been custom ordered but it can be done. You could probably get a bed cover for a short box and attach the front of it to the tool box. You may have to cut it down a bit and ditch the front rail but you won't need it if you fasten the cover directly to the tool box.
