When changing the engine mounted filter I use a turkey baster to suck out the fuel (put it back in the tank)after removing the filter. I then fill the housing half way with diesel fuel supplement. Don't know if this is necessary but I've been doing it since day one and have no issues with 38,000 miles.
From the 2006 6.0L Diesel Supplement, 2nd Printing:
Removal - Engine-mounted fuel filter • F-Super Duty
• E-Series
1. Remove the fuel filter cap by turning counterclockwise.
2. Remove and discard the old fuel filter element.
3. Carefully clean the mating surfaces.
Installation - both
The engine will not run properly if the fuel filter is not installed in housing.
1. Install the new fuel filter and cap seal (Motorcraft Part No. FD-4604, F-Series and FD-4606, E-Series) into the fuel filter housing.
2. Tighten cap onto fuel filter housing slowly, allowing fuel to soak into the fuel filter element. Tighten cap until it contacts the housing.
After replacing the fuel filter, the engine will purge the trapped air as it runs. The engine may run roughly and smoke until the air is completely eliminated.
Using a fuel which has more than average impurities may require the fuel filter to be replaced more frequently than the service interval specifies.
It is the simplest diesel fuel filter I have ever replaced, especially since you don't have to prime anything. I know the frame mount filter isn't quite setup the way the book says it is but is very straight forward.
Do you have to drain the filter out using the water/fuel drain valve in order to replace the fuel filter? My instruction manual shows a drain spout and a valve type but when I looked, it looks like just a hex plug, no valve or spout.

You don't have to drain it first, but it helps to make it less messy. When you take the frame mounted filter out the fuel likes to run down the frame so putting a rag on the frame to help .
