tailgate window problems
Could be that the latches are not fully engauged. If the window switches work, the latch must be fully closed to defeat the safety interlock switch. Trying closing the tailgate again and make sure to push the latch handle all the way down before operating the switch...have you ever heard of someone putting shoulder pressure on a corner of the tailgate and a buddy pushing the button? Sometimes the rod inside the tailgate gets bent and messes the safety interlock switch.
If the window can't be moved by the switches, find the motor connector apply 12V power to the 2 exposed wires to operate the motor. This can be done using a battery charger. Just reverse polarity...this can be done even if your tailgate is open since it bypassess the safety switch/rod.

Another common motor problem:
The picture below is compliments of Steve83. You will notice the green arrow...these are the torque pins and will get worn out after many years. This is the reason many windows do not work, they get oblong, pinch and prevent the motor from raising/lowering the window. The replacement kit (which includes the torque pins) is around $15.
