The proceedure goes something like this.
Lower the main window.
Remove 3 bolts holding the vent window and tilt it back.
Slide the main window off he regulator and remove from the door.
If the motor has never been out you'll see rivets where there are bolts in my pics. Drill out the 4 rivets holding the motor and regulator on the door.
Remove this assembly and replace/repair the motor
Put everything back.
Personally, I hate drilling those rivets. And replacing them. So I just use a 3/8" drill bit to drill out Ford's placement "dimples" right over the three 8mm bolts that hold the motor to the regulator. On most trucks one bolt hole is already open, you need only drill the other two. Unbolt the three bolts, drop the motor, do what you need to do, and bolt the motor back in. This is how the guys working in the service department of my local Ford dealer do it.
If the window goes down but won't go back up unless you help (pull) it up, it's likely the little nylon plugs in the window motor that have shredded themselves. They're made to be sacrificial in that if the motor has an inordinate amount of load on it (stays running after the window is up/down, or the window ***** in the track and gets stuck) the plugs disintegrate to save the motor. Take the motor out of the door, take the sheetmetal cover off the motor where the gears reside, and pour out the shredded plugs. Get new ones from AutoZone (in the "Help!" section, $7.99 here) and replace them, greased lightly with white lithium. Replace cover, replace motor in door. Test operation. Should work like a charm - I've done it twice (my neighbor's '94 Mustang GT uses the same motor and sacrificial plugs).
