#1 1966 F-250 with a 390 and 4 speed stick, 4:11 rear end
#2 1965 F-100 with a 292, 4 speed stick and 3/4 ton axles, 4:11 rear end
I know about the 66 but the 65 is new to me and I've never seen a F-100 with 3/4 ton axles. If anyone knows why it has them please let me know.

I don't recall ever seeing a 65 F100 with a 292 Y Block and or 8 bolt axles. I would suspect there's something wrong with the alleged year of Manufacture.
Does your paperwork agree with the numbers on trucks Data Plate & frame stamped numbers?
Why don't you post the serial number the 65 is supposed to have. The last 6 numbers will tell us the month & year of manufacture, and the other numbers & letters will disclose how your F-100 was equipped from the Factory. We'll see if we can figure it out for you, and again welcome to FTE 61-66 forum.

Like Banjo says numbers make it a 65 F-100 with a 352 CID V8.
That means it should have twin I beam front end, 5 bolt wheels and the 352 CID FE engine which looks exactly like your 390.
BTW 390s only came in a few 66s. None were F-250s. None came with 4 gear manual transmissions. They were 352 CID as an OEM item if they were V8 powered. That's not to say somebody hasn't installed a 390, but folks tend to call all FE engines 390s when very few actually are, especially in F Series trucks during any years.
Presuming you're right about 65 having a 292 Y Block here are more questions.
The 3/4 ton axles you mentioned, are they 8 Lug bolt pattern? Does it have a single front I beam? Does the steering gearbox Pitman arm swing outside the frame with a drag link connecting to the spindle on left front wheel assy?
If these answer yes, then you have a pre 65 F-250, not a 65 F-100.
If they don't answer yes then I / we need more info or Pix. . . .
BTW the frame stamped # will appear on the top flange of the R/F Frame Rail ahead of the front axle, it may be under the battery box location.
Also 292s use 2 Bellhousing side mounts & a single front engine mount, while FEs & all other 65 & up Fomoco engines use two engine block side mounts and a single rear, transmission crossmember mount.
