I have 1973 F250 Camper Special that I am interested in changing the motor from the original 360 to something newer that might get a little better mileage without losing a significant amount of the power. Is there a engine that will change out with minimal alteration or should I just bite the bullet and go with another 360.
The original motor has about 200K miles and will not pass emissions here in Tucson so I have not driven the truck for about 2 years. I had the transmission (C6) rebuilt for the second time just about 30K miles ago so it still seems to be working well. One of my concerns is if I change the engine will the new engine bolt up to the original transmission?

Emissions rules usually require that the new engine and vehicle meet the emissions regs for the newest component.
AFAIK nothing but an FE engine will bolt up to that transmission. It sounds like you should just rebuild that engine as a 360 or even a 390. Check with the FE engine forum for more information on how to rebuild that engine.
Be a good time to upgrade to a 390. No other Ford V8 will bolt up to the transmission, so to swap to another engine family, you'll have to do the transmission too. For what time and money you'll spend on a swap, you can build a healthy 390 that will pass emissions.
