Service Done

I just picked my truck up from the dealer. I went in for an oil change, oil on the bell housing, wobble in the front end, scratched windows.
They said the oil on the bell housing was assembly lube, so they added a dye and told me to go to any dealer and have them check with a blue light if i see the leak again.
They performed the tsb 05-22-01 on my front end. reduced casters and realigned. So far its ok.
They replaced both driver and passenger windows and weathstrips. Drivers side is ok, the first time i opened my passenger window it scratched. Lucky me gets to go back AGAIN.
When the changed the oil they did the 05e16 recall and reflashed the pcm. The truck seems to be more peppy, i dont know about fuel milage until i refuel again.
I have read alot about the 05e16 recall, but never read about a pcm reflash, can anyone explain the process/reason why they do this ??

I love my truck, but for all the money i payed im alittle disappointed in fords quailty control.
