Unfortunately, there's just not too much available in the way of bolt-ons for the 2.9. Headers, cam, cold air intake, that's about it. Anything more will require some machining and fabrication and modifications inside the engine. Some people report a slight power increase by using an early 2.9 throttle body (they were slightly larger) and you could always rework the heads, port them and install larger valves. (I don't think I'd bother putting the effort into stock heads though, I'd use aftermarket World Products heads.) Some later 2.9s had MASS Air as well, which is a help when performing major modifications.
For the money you'd put into it, you'd be better off swapping to a 4.0.
