I'm in the process of doing a complete brake job on the my 63 F-100, questions; [1]which is better? bonded shoes or riveted shoes? [2] I have two inch shoes at all four corners, the parts store says I should have 13/4" on the rear, what should it be? The rears and the fronts that are on the truck look to be the same shoes!

Measure them to be sure they are the same size. Who knows why Ford used differing sized shoes(others did it too, probably for saving pennies here and there). It may also have been the thinking that most of the braking is in the front, so large rear shoes weren't needed.
I know that many shops and individuals did do larger rear shoe conversions.
As far as bonded vs riveted, your choice. It used to be that riveted linings were more likely to stay on (the glue could melt under extreme duress), but that's not true any more with modern adhesives.
