No! I would expect, for example a radiator leak, or a bad oil pump, to be covered and not denied because the car has a programmer. I would understand if the tuner messed up the computer or the tuner failed but thats it.

Don't even tell the dealer you have a tuner, put it back to normal before going in for service. If you really want to protect yourself, pull the battery cable let the ECU clear, and if they question it just tell them you cleaned the terminals!

You missed the point. Ford does not want you to do anything to the truck during the warranty period. If you ask them if mod "X" will void the warranty, what do think they will say...."Why yes, yes it will!"
Mod "X" could be a tuner, a lift kit, etc.....
If it's Ford approved and they install it, no warranty problems.
One of my buddies had a problem something liek this. The tranny in his truck was going out at 20,000 some miles. He took it into the dealership and they said that it was the larger than factroy size tires that were putting strane on the tranny and thats what was the cause, and they wouldn't cover it under warrenty. So he took it to another dealer and they said no problem. And he had the truck back in a couple of days. Alot just depends on the dealership.
Like my dad, he has a 05 F350 SC, DRW FX4 PSD, with an intake, exhaust, and Edge Juice with attitude. He is getting the PCM reflashed next week and the owner of the dealership (Dan) is going to take the truck in for him. Dan knows that the truck has a chip and other mods, but they don't care. And before my warrenty is up I am going to have him take my truck up and have a few things done like, look why the a/c is not very cold, have the cam phaser looked at, and a funny rattle in the pass seat. He knows that my truck also has the Edge Evo, custom exhaust, lift, rims with bigger tires, ect. but he just doesn't care. I wish that I could sya that about another dealership around here that won't even look at any mech. issues if they know that you have put exhaust, intakes, chips, ect. which is BS. And the reason why I know alot of people won't do business with them.
While items unrelated to the tuner such as the radiator should be covered, it just depends on the dealer and how well their warranty claims have gone lately. If Ford is squeezing them, they are going to look for any way possible to void warranties so that they get paid. This may not be the correct or honest thing to do, but it is what happens.
This happens with people who do their own oil changes. You can keep a log book of when you did oil changes and your own maintanence, but in court they just claim that you could have written that information at any time or just made it up completely. It is almost impossible to win in court. May not be right, honest, or fair but thats just the way it is.
Sure you can fight it and appeal and you might win, but it is going to cost you some money and a lot of time. All that and you are not guaranteed a win. The best thing to do what the others on the board have done: find a dealer that will cover it and appreciates your business.
I just called 3 different dearerships and even talked to a good friend of mine that is in service. They say that the computer shows if a tuner has ever been plugged into it. It is the same technology that tells the tech what is wrong when they plug it into the computer. Even if it has been returned to stock. All engine repairs will become void.
They're right, so use a programmer that can retrieve and clear codes..like Superchips or Predator. Re-program your truck then read codes...you'll get something like "P1000" go through the steps to clear the code and then re-read for any error codes. As long as you havent accessed the PCM for programming you should be code free, I own a diesel and I've gone through this many times! It's a pain but it's doable, stay away from the Hypertech tuners because they take forever to program, it will drive you crazy! Good luck!
