I just purchased a 12" wide cross box for my '06 S'Crew... The large 18-24" wide boxes were not what I wanted... but I did find one that worked well built by United Welding Service. The box appears to be well made and cost less then 200.00. It comes with the mounting hardware which does not require drilling through the bed (a feature I liked) and it also comes in Bright finish or black for $50.00 more.
I opted for the Bright (Chrome) since I have the "Chrome Edition" S'Crew. It really blends well with the entire truck.

If you dont have alot of stuff your planning on storing, maybe an underseat storage system would work. there is a site called duhastorage.com that has this for 04-06 supercrews only problem says if you have the audiophile subwoofers they would have to come out. Im sure no one would take them out but if you dont have them it would work nice for minor storage. The sale i saw was $170.

under the rear seat I picked that up to at my local dealer for $135.00... I installed it and to be perfectly honest... I was hoping for a better fit being a Ford part. It does have removable dividers in one section and is coated with some type of rubber which, I can only assume dampens vibration noises with loose items in it... short of gloves or a flash light I doubt I'll ever use it.
I think that Slime Line by UWS one should do the job. I'll have to look around for one of those. I have an old UWS one that is 19 inches deep so it gets in the way of the wheel well. The 12 inch one should also allow me to fit an ATV with the tailgate down.

I have the UWS low profile installed and had it Rhino Lined inside and out. I love it and does not block the view behind and there is plenty of room under the tool box. Check out my gallery for pics.
bandb- how much higer does the box fit over the railcaps?
The box is 4-5" (guessing) above the rail caps... I will take pictures of the box in my truck and post them for everyone I will also include measurements... Give me until lunch though!
When looking for a box for these trucks, I would look at low profile versions. I have had both low pro and standard. The standard one I kept when I traded my 250 in, but it was too hard to see out of the already small back window. I have a DeeZee competitor series low profile box now and love it. The black powerocat chips fairly easily, however. A buddy of mine has a UWS chest box and it is built very well.
