When I installed the Sonnax valve and Transgo shift kit, I found that the valve that was replaced was "side load" worn. The piston/springs for 2 to 3 shift were o.k. If you haven't installed a shift kit or Sonnax valve, now sounds like the right time. Try just the Sonnax kit (it comes with springs for the shift points) and pay close attention to all the pistons. I've also heard of the trans sensors going bad. I had one go bad on my 93'.
Have seen valve hang in the valve body from side loading, your valve body is usually rebuilt with the trans. I installed a factory tech valve body for 250 and would recommend it. or you can use a Brian truck shop valve body, someone else could give info on them.
I have a Factory Tech, too, and have been very happy with it. Owing to the fact that Jody will tune his chip for a BTS valve body, and Brian will tune the valve body to Jody's chip, I suspect the combination is better than my setup. I just doubt that it will be enough better to justify spending ANOTHER $250.
