I have the Bullydog 4" exhaust on mine and its been in the shop 2 times for stupid stuff, they love how it sounds with the straight pipes. They just tell me to have a cat on it for inspection. I went to another guy for the inspection...no questions asked. I dont think they can void your warranty for exhaust, unless they can prove it caused damage to your truck. I dont know what kind of damage that would be.
This is out of the warranty manual. If they really wanted to push the issue they could deny you coverage but generally if you dont touch anything internally and leave the CAT and other EPA required stuff they shouldnt say anything. I talked to a few pipe shops. Some said it would void the warranty and others said it wouldnt. Of the kits they installed there was just a marginal difference between EGT's and MPG between cat and no cat. Seemed better to leave it on and not fight the emissions battle.
WHAT IS NOT COVERED?
Ford Motor Company may deny you warranty coverage if your vehicle or
a part has failed because of abuse, neglect, improper maintenance, unapproved
modifications, or any items included in What Is Not Covered?,
pages 7-9.
Well if you read that carefully it also says the addition of cellular phones, alarm systems, remote starters may void your warranty. So, it sounds like you have to wait 5 years to actually own your truck and enjoy it. Cell phones.....every car on the road has a voided warranty then. And remember...dont remove the tag off of your matress either lol.

I have had two Bully Dog 4" turbo exhaust systems on both my 04 F-350 crew and my 06. Had them both in the Ford shop at two different dealerships for reg. maintainance and the service writer and the tech both loved them.
