I was trying to put some new lights on my boat trailer, and i wanted to test them with the truck, so i used the wifes. Lights came on, when you pushed the brake, all trailer lights went off until you got off the brake. Tried some stuff, then no lights on trailer at all. So i tried my truck...same thing. So, i checked my fuse just now, and a 20 amp "Trailer park lamp" fuse is blown. Is thois the only one responsible for the trailer lights?? I went ahead and pulled all the wire out of the trailer, a whole new harness is 9 bucks, and i figure thats what the problem is, its old, not likely both our trucks have a short.

My '06 F350 with (w/ Tow Command) also has a fuse box driver's side under the hood. Some of the trailer fuses are in there. When the truck was just a couple of weeks old some trailer lights went out. I couldn't find a blown fuse (I only looked in the inside fuse box), so went storming back to the dealer, ranting about "brand new truck designed for towing and trailer lights don't work"! I felt mighty foolish when the mechanic popped the hood and showed me the blown fuse.
Yeah, i bought a new wiring harness for the boat, 9 bucks, hardly worth it to take a chance. Im not used to blowing a trailer light fuse. ON my 96 dodge, if you shorted out, fuses for instrument cluster, or horn, or tail lights blew instead. Trailer stuff was not on a separate circuit.
