I have a 1996 F-250 Powerstroke 4x4 5 speed with a Autostart remote start and when I go to start it all that happens when I push the first button is a slight click and the lights flash once?? What could be causing this?? Is there a special way to push the buttons on the remote or something else?? I have the truck in neutral with the park brake on when I try to start it. Any input is well appreciated. Thanks.
Which model of Autostart are you using? If your using one designed for manuals then it's more than likely that the clutch by-pass hook-up is wired wrong or not at all.

I don't know what model it is as I only have the remote that says autostart on it. Where does the clutch bypass wire hook up and how do I tell if it is hooked up right?? I didn't put this on so I don't have any manuals or anything for it. Thanks.
Try and look up underneath the dash on the drivers side, since that's more than likely where the unit was put, and see if you can locate the unit and a model #. Without that it's difficult to know whether or not you have one designed for a manual transmission. You could also try searching around Autostart's website for a unit with a controller like yours and download the owner's guide. Or just download any owner's guide and try using the same controller commands.
Look in the manual, there is probably an "ARMING PROCEDURE" you must do. I have an UltraStart Manul transmission starter. If I wish to use it, I must do the following. With engine running, set park brake, tap brake pedal, remove key and exit vehicle (still running) when door is closed, engine shuts off. Unit is now ready for remote starting, opening the door will cancel this.
If I try to start it without doing this, it flashes a few times and stops.
Your unit probably has a similar procedure but you will need the exact instructions to get it to work.
