Assume you're getting a P0303 code set for misfire. On the 5.4, the #3 plug is third one back on the passenger side. Not too hard to get to (#4 and #8 are worst, especially #4).
Contrary to some experiences, you can remove the COP without removing the fuel rail. Just be patient and rotate the COP after lifting straight up off the plug to manuever around the fuel rail.
Test the resistance of the COP BEFORE you assume it's bad and throwing the code. The Haynes book gives test procedure, or you can just compare the resistance readings for the primary and secondary with another COP.
Often, I have found the culprit for a misfire to be a bad insulator boot rather than the COP. This boot fits between the bottom of the COP and the plug. Sometimes, the heat will cause the rubber to get weak, crack, and ground out the secondary, which tells the PCM a misfire has occurred. The boot sells for about $3, rather than $35 for the COP.
So, your procedure should be:
(1) remove and test the #3 COP.
(2) if the COP tests OK, check the boot.
(3) reassemble and clear the code (either by resetting with an OBD-II scanner or disconnecting the battery for 20 minutes or so)
(4) if the MIL doesn't illuminate again, then problem solved.
