Over the last wek and a half, I've installed the 6637 filter, and 4" turbo back AFE exhaust system. Haven't jumped on it yet to see how much improvement. But have gotten on it enough to notice that when the trans shifts and rpm's drop, I get a buzzing sound that seems to be in the turbo. Is this turbo flutter? If so, can/does it causes problems?
First; how much of a decrease are you having in your rpms when it shifts? This is not uncommon, and can be improved by installing a quality shift kit, transgo or others out there.
Second; on the 99.5 to 03 Garrett Turbos, they tend to have what is called a "compressor surge" under heavy load, this too is common and can be easily eliminated/reduced by installing an updated turbo compressor wheel, like the "Wicked Wheel". This compressor wheel also has other advantages; like lower egts, more airflow, and quicker throttle response. You can purchase this on ebay or most diesel performance parts websites. Let me know if that helps

I lose about 250-300 rpm's when the trans shifts in all but the last shift [torque converter lockup?] where it drops around 500 rpms. Besides the exhaust and filter, I've had a SuperChips programmer installed for about 3 years now. I set it on the 60 HP setting because I drag alot of loaded trailers up to 12K quite a bit. The only real reason I did the filter/exhaust thing was to get a bit better mileage due the cost of that precious fluid called diesel. I don't expect to turn it up anymore. I should mention that I get the "flutter" under moderate acceleration, not light, but since I've not put my foot in it yet, I can only assume that it would be louder if I did. The noise doesn't bother me, I'm just curious if I may be screwing something up, especially with the flows I get now with my setup.
My tranny did the same thing until I installed a shift kit. It still does it when going into 4th a bit, but not near as much. I plan on doing a custom rebuilt on my trans. in the near future.
This "slippage" is fairly common with the E4OD and 4R100 trannys, especially when you start throwing more horsepower at it. There are a couple things you can do. 1. Upgrade the valve body and/or install a shift kit, these two options may or may not completely fix the issue, just may only improve but not eleminate. 2. Have a shop, or yourself, custom rebuild with high performance parts. 3. Upgade the torque converter. 4. Spend lots of $$ and buy a high performance, custom built tranny and torque converter.
As for the turbo; in reality the compressor surge shouldn't harm anything. I have several friends with these trucks that have 150,000+ miles and have never replaced the compressor wheel and have had no problems. Replacing the wheel however, will make quite a bit of difference in performance as well as fuel economy.

does it sould like an air leak, somewhat like a "woosh"ing noise? that is normal, the engine speed lowers, and the boost it was producing is cut off by the slowing of the engine. the boost works it's way back past the turbo and "out through the in door." the same thing happened with the stock filter, but the box was so restrictive, that it was barely noticeable. you should also hear a constant sucking sound when pulling a heavy load with the 46637 filter. the stock box is restrictive, and that 46637 opens up a whole new world of wierd noises for you to hear (and enjoy.)
Bad and strokin; thats what I wanted to hear! I thought I was on the right track, wanted to make sure. Doesn't sound like a different turbo impeller is thet expensive. How bad a job, and what else to look for when you're doing it?
The trans? I'm not too concerned with it right now. If it ever gets to the point of junk, my plans are to put a better version in anyway. Since my truck is for dragging tools and compact equipment around, what would be a good trans setup? Really guys, I'm not interested so much in being able to blow away every Hontard out there, just looking for longevity and increasing mileage.

Johnny8 did a very impressive write-up on how to change the intake wheel.
