you always jump the battery closet to the starter,or passenger side,due to the large draw the starter pulls .ford should have a sticker that states not to jump the driverside battery.
I have jumped...and been jumped from both sides (not sure if I like the sound of that ), and never had any problems. Not saying it's right, just that I've done it.

I am not touching that one either..
The batteries are wired parallel. This is why you can unhook one and not loose your radio setting (i.e.). It should not matter which you use.
