yeah basically cover up all your vital electronics, and depending on how deep you are wanting to go a snorkle of some sorts as well as raising the exhaust higher will be in order.
Dude, I only have 5" stacks on my dually, should I upgrade?lol.. Man that's an awful lot of nice truck to be sinkin' in the water. There was a post on the 7.3 forum a while back of a guy that sunk his psd. You might want to search for that post before you go playin in the water. Just my 2 cents.

I figure stacks are only needed if I plan to stop in water, my old 4 banger jeep delivered enough preassure to make bubbles and keep the water out of the exhaust.
well other than the electronics others mention you definatly want to do something about making sure you keep water out of the intake or it can, and will get very expensive very fast. A diesel moves a lot of air, and thus it will move a lot of water into the engine in a big hurry, and if your on it at all kiss the engine goodbye.
the idm sits low on the drivers side fender, abotu the level of te pcm which in on the firwall in the same area, they willt ake on water before your intake....and if you short out the idm(around 120 volts) your ijectors wont fire and it wont run at all
Let me tell you i got water in my intake on my 04' PSD and i pulled out the air filter and it was soaking wet i started praying for a miracle. Got in started it let it idle for about 30 minutes and the whole time it was blowing white smoke. Nothing like the air filter light coming on when your in water to make your heart skip 4 or 5 beats. BE VERY CAREFUL! a 6.0l engine complete and ready to drop in is $13,000.00. Not counting labor! I didnt see you have a 7.3 the heads are cast iron and are alot stronger than a 6.0 but im sure its not much cheaper. heck if you build it correctly you might be able to lose the driver before the truck
On the exhaust issue...bigger isnt better, even on diesels... 5" is as big as you want to go unless you have one of those $ twin turbo $ set-ups. Not to be **** or contradict anyone, just throwing it in.
I go through water all the time in my truck, and my intake is stock and exhaust as well. BUT, if you dont mod them, you must and I mean MUST know when to quit and when its too deep...I dont think the exhaust is that big of an issue. I let my truck run for about 15 minutes in the picture below before calling it quits...

well i wont get into a diesel convo on the offroad board BUT... anything over 3-3.5" is pointless when referring to performance. after you get past 3.5" all you are going for is sound.
rule of thumb for exhaust pipe flow that i was told by the exhaust shop when i had m y flareside done, for every inch increase in diameter, you can double the amount of flow, but as fishy said anything over 3-3.5 is going for sound really.
