Only thing I can think of at the moment is possibly the ECT sensor, Engine temp sensor or the O2 sensor. Both of which work or have an affect when the engine is warm. Did these problems happen before you replaced all those things or was it right after?
I have a similiar problem... so i'm reading through posts...
EGR, PVC, Mass air flow, idle air control bypass sensor/valve, temp sensor, and 02 sensor, any of which could come into play..
