I recently had a new (rebuilt) 5.4L installed (by Ford dealer) in my 98 f150 4x4 because of a broken connecting rod on the #3 cylinder. Since the swap i notice some valve pinging under heavy throttle, I am running 93 octane gas because of the Hypertech tuner. Any suggestion of where to start checking, i am thinking it is a timing issue but am not sure .
I had the same pinging issue and mine ended up being the mass air sensor was dirty and in turn made the computer tell the motor to lean out which made the motor ping under acceleration. Cleaned the MAS and problem went away.

I would put money that your tuner did not tune the vehicle properly. I wouldn't let hypertech tune any of my vehicles, it sounds like they threw too much timing at it, and thats your problem.
Pinging is the death of these modular motors, so I suggest that you put everything back to stock, and return that tuner to hypertech.
