Unhappy alright... the tranny

well ive put 26k hard miles on my truck and ive had the edge/juice since 20k i did install the sct at the same time so i had the tranny tuned right. Ever since the last time i took my truck off road ive had this weird lag getting into forward or reverse, it also seems like sometimes it skips from like 3rd all the way to fifth and the rpms just drop real fast an it struggles to pick up speed. Sometimes when i brake as im slowing down i could feel the gears doing something and the truck does this weird jolting motion like if its down shifting when its not suppose to, ive even felt it down shift when i come to a complete stop, you just feel a big jolt when it does it while stopped. Now when i put it in reverse i hear all these clinking sounds and the truck feels like it grabs then slips then grabbs again then finally it starts working fine.
I want to take it in to the dealership but i dont know if theyll say anything about the chip, i could take it off but im sure theyll know anyway has anyone experienced this with their torque shift? I need to get it fixed and if im going to end up paying i think id rather take it somewhere else other then the dealership, what do you guys think i should do b4 it gets worse.

Have you dumped the remote filter.. May tell if somethings com'n apart.. Sounds like a failure in the making..

hey man i really appreciate your reply
could you point out to me where i could find that filter? ive never messed or even really looked at a transmission b4 , i nose around the engine a lot and could work on some stuff my self but the tranny... never really stared in that direction. So if i pull out this filter could i just observe it and put it back in or do i need to get a new one? how many filters does the tranny have? does anyone know? i assume there is only one but i have no clue.

The remote filter is mounted on the right (passenger side) front frame rail, just between the axle tube and radiator/radiator support .. It is a 'silver/aluminium' canister (hex nut on the face of the canister) filter with a cartridge type element inside.. You 'could' spin it off and have a look, and install a new one later. If you disturb the seal just check it after you have run it for a bit.. The trans has a main filter under the valve body as well..
