I have a 04, 6.0, auto with 42,000 miles. When I have the truck going 70 mph and I press down on the throttle to about half way to the floor, the engine wil cut out and than pickup very quickly about 2 times. It sounds like a waste gate opening and closing. It will do it about 2100 RPM and stop at 2300 RPM and the engine will continue to climb rpm with no problem.
Check with your dealership mechanic and ask if they would mind you disconnecting the egr plug to see if it stops the problem. The reason you would want to be in the up and up with the dealer is that they might try and mess with your warranty if you disconnect the egr on the sly. Orrrr you could disconnect the egr and then follow up by resetting the memory on the computer by disconnecting the batteries after you determine if the disconnect changed the problem or not.
I was having a similar issue with my 05 and disconnecting the egr did make the problem go away. Ford has since come up with a new computer program and changed out some of the devices i.e. egr, ebp sensor etc, which seems to have cured the cutting out problem.
You are under warranty so I would take your truck to the dealer and let them fix it.
