Did you use the special tool to line the clutch disc up properly? Sounds like the input shaft isn't going into the pilot bearing.

The disc needs to be centered almost perfect. Now let me ask you a couple of questions. Are you using a transmission jack or are you trying to muscle it back in? If you have been working on this for 2days without a trans jack, you may have another problem. I have had this problem myself. You are under the truck, straining and grunting but you can't get it in the last inch or so. Your arms are about to fall off so you let the trans hang for a few minutes. When you finally do get everything buttoned up and take that test drive, your new clutch Chatters! What has happened is, the center hub of the disc has been bent from supporting the weight of the transmission. At this point you might want to unbolt the clutch assembly and check the disc for run-out. This is just a heads-up to potential problems. Good luck.

I had a similar frustration a few years ago. Turned out that the clutch disk from the parts house was incorrect spline count for my tranny (Apparently mis-packaged).

It took me 2 days of fighting it before I took it apart again and attempted to slide the disk onto the input shaft.
