This is the fourth time this has happened in the last 3 weeks.It seems to only to stumble when I start out and does not do it all the time and after about 1200-1500rpm it will smooth out to a certain degree, but you can still feel the engine running rough until it gets into it's running heat range. I have changed out the fuel filters,drained the water trap and added the conditioner on my fuel stops. Air filter is new and the oil is still with in the recommened time.If the temperture is at zero C(32F) I let the engine warm up lately this has happened at about 10C(50F).This past January a sensor was replaced in the air intake but this time the stumble/rough running is not as strong so I am leaning maybe to another problem. I have also noticed that the whistle from my turbo is not as noticeable as it was awhile back about the time I started to have power loss could there be a connection to all of the recent flashes Ford has done. I have 14000Km's left on warranty and would like to have atleast some of my issue's resolved(wishful thinking) before it runs out.Thank you for all your input.

Ford's diagnosis laptop/plug-in (that's what I'd call it, but I'm sure it has a special name) does a very thorough analysis allowing a 6.0 Trained Technician the tools to determine & test a myriad of potential causes for your rough running engine. I sat in the drivers seat while a (great) Tech was in the passenger seat running the various tests when my 6.0 wasn't running up to par.
For starters, it will tell the obvious... Codes, component failure etc. It also allows the Tech to view each component's operating parameters, turn it off (like the EGR), specify a fixed setting and also perform a variety of tests. In my case, no components were failing, no codes were listed although the ICP apparently wasn't operating within specified limits. This test took a whopping 8 minutes and indicated the fix for my intermittant problem. However, the key was to have the problem occur while the truck was being tested.
Long story (post) made short- Get it to the dealer while it is not running properly. If need be, leave it overnight. Good luck
Never thought to see if they had a portable system(laptop),I will look into that scenario. I am just about at the end of my rope on this whole deal,Paid for power and torque from the factory and that is what I want, nothing more and certainly NOT less. thank you for your input I will ask the dealer about this.
I realize this answer may appear ridiculous but make sure you check your oil level carefully. My 04 FX4 CC 6.0 recently ran extremely rough at an idle and when I accellerated it would hesitate and stumble badly. I checked my oil level as many on this site have recommeded and it was near the top of the "operating range" on the dipstick. I drained some oil out through the Futomo until it was at the minimum mark of the "operating range" on the dipstick and the problems haven't occured since. I'm not saying this is your problem, but the 6.0 is extremely sensitive to being overfilled with oil.
