When did you start havin this problem? Why did you have to replace the flywheel? Is the starter gear engaging the flywheel a little to cause grinding?
Sounds like a wrong part, starter or flywheel.
>I REPLACED FLYWHEEL BECAUSE I THOUGHT

THEN THINK BACK TO WHEN EVERYTHING WORKED PROPERLY AND YOU'LL FIGURE IT OUT. YOU MAY HAVE TO SHIM THE STARTER. I WENT THRU 7 REBUILDS (I COULD HEAR THE FLYWHEEL HIT THE STARTER ON DOWNSHIFTS) AND THEN I BOUGHT A NEW FORD SUPERSTARTER, PROBLEM SOLVED.
