My wife's 03 Ex. XLT makes a strange noise first thing in the morning. It sounds as though someone is knocking on the underside of the dashboard. It only last about 5 minutes or so. It doesn't matter what accessories are on, it seems to do it regardless.
You described the noise as a knocking. Could you also describe it as buzzing? The reason I ask is that mine buzzes from what sounds like it is behind the dash, but when the windows are down I can hear it outside too, so I think it might be under the hood. It only does it on cold starts, and not until I get into 4th or 5th gear. When I hear it, I can lift on the gas and it goes away. Once warm, I never hear it. I had a ford tech hear it, but he had no idea what it was. I'm clueless, so just thought I would ask.

Neitz-- no not really a buzzing. it's definitely a light tapping/knocking sound. For some strange reason it seems to be more prevalent when in gear, whether it be Reverse or Drive. As for the buzzing you are hearing...you may want to have them check the alternator bearing. I only say this because mine had a similar symptom this winter and that is what it turned out to be.
