I had times where the tranny would "bang" shift throught the gears, more noticable in 1-2 and 2-3. This might happen all the time one day and then other days it wouldn't happen. Sometimes it would start out fine and later start to "bang" shift, and vice versa. As far as I could tell there was no real pattern to when it would happen. The history of the problem was as follows: Bought truck at 36K ran fine etc. Towed a 5,000lb trailer regularly with no problems. At around 50K I was towing the trailer and neglected to check the ATF(Stupid, I know). The fluid got over heated and truned pinkish brown and my trouble with shifting started.
Also noticed some torque shudde, Kind of a vibration from the tranny under light acceleration especially noticable at about 50mph in OD.
Took it to a tranny shop and he diagnosed overheat and possible seal hardening. Most likley cause of intermittent "bang" shifting was due to particles floating around in the fluid. Sometimes the particles would cause vavles to stick, sometimes not. Had to do a complete rebuild. I had him "make it bullet proof for towing" so it may have cost more than a normal rebuild, my cost was I think $2,500 or so. Been shifting fine ever since and towing an 8,000lb trailer.
IMHO, it might have been possible to just do a thorough ATF flush anf refill, but since I tow regularly, and I plan to keep this turkck for a long time and since it was my fault, I went or, the "bullet proof" rebuild. BTW this included, better clutch packs, heavier pump, new specification torque converter and a shift kit.(Funny, now with the shift kit set for towing, it kind of "bang shifts" all the time now and now it's normal, oh well.
Note thattorque shudder is supposedly a notorious symptom/problem with earlier E4OD trannies. The new spec TC has stronger backingplates etc, so I was told and have read. If you have Torque shudder, then you are probably on the road to a tranny failure in the reasonable future.
Hope none of this applies to you, but if all of this sounds familiar, you need to have it looked at.

The E40D can be drained almost completely through a plug accessible through the bell housing. You must also pull the pan and replace the filter. I think I put in about 15 quarts when I was finished; be sure to use the correct fluid. If you take it somewhere for service, make sure they drain the converter. Best of Luck.
