I think the output is pretty much the same. However, the 352FE usually feels much stronger and hot then the 360 because stock compression of a 360 is 7:2:1. There both good motors, but the 352 has the reputation of the early hot rod FE, they made 360HP 352's in the early 60's. Many old timers remeber the 352 as being the hottest motor in its day. Ford dumped the 352 in 68 in favor of larger FE's.

The only diff is .050" of bore as long as you can keep the CR up in the 360. It does have miserable CR from the factory. I seem to recall the local machine shop using some off the shelf FE pistons to raise the 360 CR. Unfortunately the machinists have moved on, so I can't ask them.

Can a guy still get higher compression 352 pistons (if they ever existed) or do you have to get the early hi-po small chamber (fast burn style) heads that Ford used on the hi-po 352 and the early hi-po 390's. Then you have the skinny long rod issue.

You should be able to get 352 passenger car pistons in those higher CR.

FWIW the 352 in '65-'67 had 8.9:1 CR. The 360 had between 7.2:1 and 8.4:1 CR. The 8.4 was in '70 and '71 only.
