The firing order is 1-4-2-5-3-6 so a misfire on 5 can spill over misfire counts on 3. Not that this will affect what you're doing.

My 2 cents worth.....sounds like a fuel problem to me. It's cheap enough to just put some Heet in the tank for starters. I know in the past that I had problems with water in fuel but don't seem to hear much about it anymore. I would start with that first.
