As far as performance goes, the chips and handheld tuners do the same thing, just in a different way.
My preference is with the tuner. With it you do not have to worry about cleaning the computer connection during installation, and you also don't have to worry about the chip falling out.
There are no drivability issues. Ford's computer system is adaptive, and will adjust the tune (even when chipped or flashed) to the weather conditions.
