Missing bad very loud
I have a 96 powerstroke that has 118000 miles and just started missing and very loud engine. It starts just fine in the morning when is is cold, temp here is about 30 degrees in the morning. I start it up and it sounds great for the first minute or so then the porblem starts and the check engine light comes on. I let it run for a while and it will calm down and idle normally and the light will go out.I stopped at autozone today and had them check for codes and there were none. Just gave a pass code. Anyone have any suggestions?

I am the only driver so I dont think anything but diesel fuel has been used but the last tank I got from flying J had a lot of water in it. I had to change the fuel filter yesterday and it was still giving me an intermittant water in fuel light today.
