Dose anyone know if there is a manual that explains how to replace your automatic trans with a manual one? Dose the 5 speed need to be from another 4wd to fit the Broncos transfer case?

I don't know of a manual like that. Whatever transmission you get, yes it will be much easier if you get one for a 4wd. If not, most transmissions can have the tail section swapped for a 4wd one, but finding that tail section without having to buy the whole tranny may not be as easy as it sounds. Better to stick with a 4wd tranny to make things easier for the swap.
You also have to remember you will need the clutch pedal and all of the associated hardware. You will also need a shifter and several modifications will need to be done to the Bronco. What are you trying to achieve switching from an auto to a manual? I know some people want to have the control to be able to switch gears or down shift. You can have your transmission modified (special shift kit) at a very reasonable price or even do the work yourself for almost cheap. With some of the more expensive shift kits the tranny can be an auto tranny or you can manually shift through the gears like a manual tranny. I would think you would be better off buying a Bronco that came with a manual tranny and I haven't seen to many of them in my lifetime.

There are "swap" guides out there. It really depends on the engine and tranny setup you have now. The later model Broncos only had one manual available for them the M5OD as I recall. It should swap in and most of the holes in the floor and firewall should be there; just covered with plugs since the trucks were available with both tranny setups. As mentionad though you will need to deal with shift and cluth assemblies and if your truck is EEC-IV equipped, you may need to swap PCM's (main computer)since the PCM derives engine performance based on shift points.
On the whole a shift kit may be the more cost effective route to take in the long run as Sprout mentioned.
"Fit" and "work" are two different issues: while a trans intended for a 6-cyl might fit on a 351, it's very unlikely it would work for very long.
First things first, though; when you ask a question requiring a fairly detailed answer, you need to give a little more information than simply "it's a Ford."
Model and model year are key items: converting a manual to an automatic was fairly straightforward, if not easy, before electronic engine controls, but if you have for example a '96 manual trans Bronco, it would be a major project to get the computer, wiring harness(es) and sensors all changed over.
