Fuel Injection Problems?

I have a '99 f-350 and I'm now on my 3rd transmition. I want to upgrade to the new 6.0 but a mechanic I know said that there have been alot of problems with the fuel injection system. Is this true?

The early '03 trucks did have a problem with injectors. Around August of '03 they switched from the C94 to the C95 injector and I believe that this took care of the problem. They also eliminated pilot injection in addition to the injector change out.
