Newbie ?

I have a 94 F-150 5.0. One ? Is the block in our trucks the same as the Mustang blocks? I am wondering this because it is time to give ol' Flash a rebuild. With AFR heads, Mustang intake ect.

Mustang intakes, heads, etc can interchange just fine. There are minor differences within the block, but if you're not tearing the block down to its smallest parts, there is nothing to worry about. Even the bracketry, water pumps, et all all interchange just fine.

I plan on stroking it to a 331. Will I have difficulty doing this. All forged, new cam, virtually all new internals.

naaah, shouldn't have any problems at all. The differences are minor, mostly where the dipstick is, the oil pan (front or rear sump), stuff like that. Nothing that will torture you, if you just keep track of those minor details throughout your project.
