I have a 1999 F150 4.6L off-road package truck, and i just got a warn Magnum 9 winch. I'm going to get a yellow top optimum battery, but i wasnt sure if i need a new higher capacity alternator. The stock one is 95A. I've found a 200A alternator, but i wasnt sure if it would be better to just run dual yellow tops. any suggestions?

If you plan on doing alot of winching then get the 200amp alt. and dual batteries. see the post "Winch and battery".
If you do some occuasional winching then just do the 200amp alt upgrade.
If the winch is just going to sit there most of the time don't do anything.
Also check the related post I started in the electrical forum... "Dual Batteries in an F150"
I have more than just the winch, and I think I am going to try to install a second starter battery rather than a deep cycle, as it seems the DC can't handle FAST deep draining, just slow draining. A winch can pull up to 450 plus amps at a time, and that could do not-so-nice things.
You might wanna look at that alternator again too.. from what I understand, most really high amp alternators like that only charge at higher rpms and do little to nothing and idle speeds and lower RPMs.. and that might not be good for your application either.
Usually Hi amp alts put out half there rated output at 900 rpm and full output at 3000rpm.
So 200amp alt = 100 amps @ 900rpm and 200 amps @ 3000rpm.
I have a 160 amp alt that puts out 80 at 900 rpm and 160 amps at 3000 rpm.
Stock alts do the same but I am not sure how they are rated in comparison to the aftermarket alts.
From what I have read in car stereo applications stock alts are rated at 2000-2500 rpm. Not really sure though.

So does that mean that they peak out at 3000rpm or can they produce more power at higher rpm's?
