I had this same problem with my driver side window. I took it to the dealer thinking that there was an issue with the way that the window was tracking up and down. Turned out that some of the wiring in the door had come loose. If I remember correctly, they zip tied the wires back down and I havent had a problem since.

Did you have new vibrations after they took your door apart? I have had bad experiences in the past with dealer taking things like that apart.
My pass side does that now since I hit a deer on that side... BUT there is actually just minimal denting to the front passanger door. What was explained to me at the body shop is that there is a long metal brace that runs horizontal about 11 inches from the bottom of the door (I cannot verify this, however) and that it is positioned VERY near the window mechanism. He explained that it must have gotten cocked to one side and now the window mechanism is just knicking it on the way down. Could be the cause of your problems.... I don;t know
