Year Differences and Auto hubs

(my first Ford btw, and the more I look into aftermarket stuff, It seems that the cut off is at the '99 model year for everything I am looking at. I am curious to know what the differences are from 2000 and up, I know the SOHC motor is new (Which i am in love with) and I think the 5 speed auto.
My main area of concern are the hubs, I have NEVER liked auto hubs and from what I have been reading on here (after a couple searches) the people that really seem to use them don't care much for them either, and I would love to convert to some manual hubs. There in lies the problem again, everything I am finding ends in the '99 model year
Other things I am looking at are shift improver kits for the 5 speed, a programmer if they make one and or what the best kind of chip is to use (leaning towards superchip, but wanna wait until I get the rest of the mods I want done before I order my chip.) Lastly suspension lifts, does the front end differ from the previous years,? I have not researched the suspension kits yet that much so I may answer my own ? there, but any help is appreciated.
