I got the wiring harness and relay from the dealer for my 2000 f 250 and it says the fuse box is under the hood on the passenger side and well on mine its on the drivers side anyway the instructions show 2 banks of 3 relays but on mine all 6 relays are in a vertical row so where do I plug the relay into?
Can your dealer's service manager let you see the wiring diagram for the truck? It is, of course, in a volume of the dealer shop manual. How is your top for your relay box labelled??
Did instructions come with the harness and relay package? (No, that is NOT trying to be a jerk toward you; rather, sometimes, Ford packages them in a tiny envelope in the bottom of the box underneath--at least partially--one of the folds in the box.)

Is it a super duty or a regular F250? I think the setups are different...Relay arrangements will be in the owner's manual or on the lid of the power distribution box. You might need both to do it, though.
In 2000 there should be a small black box (by the main fuse box under the hood) it will most likely have some black tape on it also. open that little box, there is only room for two relays cover it back up and tape it closed and you're good to go.

I think this may apply to my issue as well. I have no power to charge my trailer battery. Am I correct to assume one of these relys will rectify my problem. Both spots are empty now. In my manual the relay is in spot #39 I think. So assuming again that one of the spots in this smaller box is #39 adding a relay would fix my charging issue. Am I correct. I think all other fuses are installed and functioning.

Yes, you need to install both relays in the box. One relay is for the aux/backup lamps, the other is for trailer tow charge. I guess if you are not using the Backup lamps (center pin on the connector) then you'd only need the one relay though.
